It's got to be a sensor issue of some sort... I had my intake in pieces once and everything started up fine, since I never disconnected the MAF. Basically, the motor should run (albeit poorly) as long as all the sensors are hooked up, regardless of the state of the intake.

Hey JC, shouldn't he get some sort of CEL if there's disconnected sensors?
